Why would the FFTK pass a Micrologic breaker on all functions except for Short-Time?

Powerpact P, R, Masterpact NT, NW

If the Inst. setting is too close to the short-time setting, the test kit may inject enough current to trip the breaker on Instantaneous.  Because an instantaneous trip is so fast the trip time will be wrong and the test kit will indicate that it failed.  Proper testing requires setting the Instantaneous function to at least 200% above the short-time.
